Generally no two PM software tools will provide the same answer. Especially if you have been using SS and FF links between two tasks (for example Ladders and Hammocks), because MSP cannot do that, so you are bound to get a different answer.

Check your MSP and the link maybe on Summary Task and check Project Information and make sure it has the correct data date before converting to MPX then convert to P3. (Note Higher version of MSP doesn’t convert MPX only MSP 98 and below)
