To Solve this what you can do is, can insert say 10 milestones / hammocks in both the programs with same activity code and activity description considering the LOGIC.
With this you can compare those ten milestones by setting target for one project.
This seems to be a bit of a solution for your BOSS.
two different projects yuo could open them together in P5, what i would advice you to import p3 files into P5 and you could open them together, i dont know what exactly you or you boss/ PM wants you to compare, sometimes these requests are just for the sake of the request.....
