Question :
1) Is it necessary to substantiate documents when submitting progress claim for the appointed consultant ??
The price is not necessary because as you said it is already an agreed price, but you need to substantiate the quantity installed or progress of the work.
2) Amount allocated inside the Engineer Instruction , is it subject to changes?
It depends on what is your reason, but if you had already agreed before then it is very difficult to change position without valid reasons.

A) Sub Contractor for tiling work being appointed as nominated.
B) Tiles supplier being nominated.
C) Our position now is as a Main Contractor. Client required 3% spare materials to be on site upon handover.

- Estimated Quantity of tiles to be come from Main COntractor or Nominated Tiler.
Both, because you are paid 3% attendance as paid for close coordination for the nominated sub-contractor.
- If quantity order being more that 3% , and client won’t accept more than 3% who should bear the cost ????
The source of quantity. As a main contractor, you are responsible to closely coordinate all the works inside of your scope of work including nominated works.
I had assume that you are paid by the owner then you will pay the nominated sub-contractor means you are paying directly the nominated sub-contractors not they are directly paid by the owner. If my assumption is wrong then just make it the opposite.

Mostly it is contractual requirement and also it is essential that you substantiate your progress to the Consultants /Client with proper documentation.

My answer to your question no.1: Yes, it is very important to substantiate your progress billing to the client. This is the norm worldwide.
