Dear Engineers,
My project has not commenced contractually as the Advanced Payment and LC have not been received and opened, however the owner asked us to start constructing the site which was actually started and nearly completed, now I am going to establish a baseline schedule but I do not know where to include the site preparation, shall I include it before the start date of the project which is the real situation or is there another trick I can do to manage this problem?

I mean the site preparation is nearly completed not the project, and you are right I know what have been achieved so far, but my query is that: this task (Site Preparation), shall I include it before the commencement date of the projecy which has not been started yet due to the delay in receiving the advanced payment and opening the LC?

When you say nearly completed do you mean the whole project is nearly complete?
In any case the fact that you have not signed a formal contract is irrelevant because the fact that you have started means that you have accepted whatever agreement was in place when you first set foot on the site.
This is called agreement by conduct.
Your baseline programme should be true representation of how you intend to sequence the work from the start to the finish.
Since you have already started then you know what has been achieved so far so the completed task will replicate the As Built section of the works starting from day 1.
