When you save the project to a new location make sure that the other file is open and the links should automatically update.
To ensure that MS Project automatically accepts changes to linked files on opening check the ‘Automatically accept new external data’ check box (Tools > Options View). This option is a little risky as I personally would always want to know what changes have occurred.
The last option I can think of at the moment is going through the external dependencies and having a look to see if there any changes to the external predecessors / successors (Tools > Links Between Projects) and accepting or deleting links.
