I am not sure that you've stated you problem completely, but if you are saying that activities in progress, those with an actual start and a remaining duration are bumping out further from the data date than just their remaining duration, the I assume that you are working with retained logic (which is always the correct mode), and it is likely that the task that this is happening to have a predecessor (or a predecessor of a predecessor, etc.) that is not yet complete. In other words work is being performed out of sequence.
Check the predecessors and make sure that have all started and finished, then check their predecessors, etc. until you find the one that is does not have an actual finish and remove as a predecessor. Then rerun you schedule calcs and that should take care of it.
