Sometimes MSProject crashes when people try to mix and match with different versions. Although MS say the different versions can be converted which then can I dont think they expected people to move backward and forward in issue. Check the versions but you will have to go back to where you were before it all crashed.

You should manually update the plannings up to the date they had met before the crash; then start again updating by importing the data from Progress Mail.
It appears that MSP understands the tasks have not been worked on between their scheduled start date and the first automatic update.
This behaviour does not come from the Effort setup but from the fact (IMO) that your resources give actual hours per day and not %achieve figures.
