In answer to the settings in admin / admin preferences:
Section 1
Based on what ive just read, Im assuming progress on your plan is updated at the activity level so when you you put in your percent complete it calculates the EV.
In your case you could also use the radio buttons
1) 0/100 so calculates 0 after activity started and then as 100% after activity calculated
2) 50/50 - calculated as 50% after actual start and then 100% after actual finish
3) custom percent complete. user defined percentage like 30% after an actual start and then 100% after actual finish completed
Section 2
Depending on which one you use, your estimate to complete will change. By the way if you try them out one by one you can see whats happening for yourself. Suggest you go to the WBS window, click on the Earned Value tab and change each one from there rather than changing the admin preferences.
performance factor = 1, optimistic result
performance factor = 1/cpi, most likely result
perforance factor = 1/(cpi*spi), pessimistic result
the last one allows you to put in your value
Section 3
May be useful for your problem?

P3e uses the fields Planned Start & Planned Finish as the Baseline Dates. This generaaly works fine except for Completed & In-Progress activities. Use Global Change to set the Planned Start/Finish to current Start/Finish dates.
