Your problem can be resolved by tuning the Autocost Rules (Tools --> Options --> Autocost Rules...).
There are several options (e.g. set Freeze resource units per time period to No, or set Use update percent complete against budget to estimate Actual quantity to date to No), but these options must be applied with care and they depend on your project characteristics.
