If the progress is good, but it will over run, due to material, resources etc., I would either insert a milestone for the material delivery and link it with a FF + Lag or I would suspend the activity. To suspend an activity, open the dates activity detail and insert the suspend and resume date, to reflect the correct end date.
If the activity will finish ahead of time, I decrease the Original Duration and fill in a log.

If the % completed is based on the planned duration, u need not fill up the "Remaining Duration" field. For example an activity consumes 10 days to complete; at the end of 5th day, if u enters 50% work completed, then the remaining duration will be 5 days.
On the other hand, if the percentage completed is based on quantity of work completed, the % completed and remaining duration will be different. for example an activity 20 units of quantity, requires to complete 10 days; at 5 days after, if actual work completed is 5 unites, ur % completed should be 25% and the remaining duration will not be 5 and one has to enter the anticipated number of days. In this case one has to remove the link, between % completed and remaining duration at auto cost rule in utility / tools menu to reflect the actual progress.

The end date of an in progress activity (that is one with an actual start and usually a % complete) is calculated from the Data Date + the Remaining Duration over the Task (or the Resource Calendar when Meeting or Independent Activity Types are used).
The Data Date should be move to reflect the date that the status of the activities was collected.
In Tools Schedule there is an option to Link or Unlink the % Complete and Remaining Duration. This option should also be understood.

The application of selective rule in your case is not possible in P3 v3.0, but it is possible in Primavera enterprise edition.
