I usually use the % Complete for physical progress.
I then unlink all the auto cost rules and then I am able to enter actual hours and costs to date and estimates of hours and costs to go.
I create three other Custom Data Items. % Duration, % Cost and % Hours which are calculated by Global Change.
One can also use the % Complete (which represents the Physical % Complete) to calculate the cost and hours to complete from the Actual costs and hours, therefore using the actual progress to estimate the remaining progress.
I create two baselines, one without progress and one that I auto status to give me the planned % complete.
