For me this is very clear - Change of scope is part of the job, so it must be shown in the timeschedule. Showing it in the contract schedule (target) is an other thing, because this schedule was agreed with the client/engineer. If the client agrees on changing the contract schedule, only than you can modify the contract schedule (but not to often). And send this modification to the client in writing!!!!!
Changing the scope changes money and time, what clients like to oversee. The timeschedule is the best instrument to keep record of this.

there you go again, its just like the total number of activities with the corresponding percent progress...
If the variations have a significant affect on the critical path, it may be that the best solution is to re-baseline the programme with the agreement of the project team and the client. At least then you have a realistic target in which to measure progress against.

Create a new grouping "Variations", and add activities relating to the additional works. Some may have immediately apparent impact on your existing schedule, or possibly simply the volume of changes can be the cause of an impact to your schedule.
Until such things are included in the schedule it is very difficult to quantify the extent.
create another plan & a new target for approval? or treat it separately?
